The stock menu shows a lot of selections I could not care less, e.g. Decades or Running Time, but missing my beloved "Filters". Is there a way to remove certain selections I do not want as well as bring other ones in? If so, how?

The simplest way to do this is to create a shortcut of the selections you care for into the favorites menu. That way you have direct access to only the selections you like right from the home screen (well, one selection down as you have to go to favorites). To do this, select the selection you want, press pop up menu, and select add to favorite. You can give access to all the categories this way (use these instead of filters, it's easy to create categories and assign them to each title), and even direct access to only some categories, by creating a shortcut to the ones you use most. There is a bug in MyMovies which means that the categories are not always updated, especially when you uncheck a category, but Brian has promised a fix, hopefully soon... Thanks for your reply, manni.
I have been using shortcuts and I agree this is very simply and usable. I found this also a decent workaround for MM's lack of customization possibilities of what should or not should be displayed in the Dune menu.
Categories are also a workaround for the lack of Filters. (It just dawned on me that using Filters in the Dune menu may never be an option, since it is based on a static index, while filters work 'dynamically'). Unfortunately, I have also noticed that the index does not get properly updated, when I add or remove categories to/from titles. Hopefully Brian will fix this soon.
In general, coming from MM's implementation for MCE, I find the implementation for the Dune a bit flaky (e.g. see above, title sort, TV series), as well as lacking customization possibilities. This is unfortunate, as the Dune player itself as a platform appears (I only had it for 2 weeks) to be a very solid player for ISOs (something I have been struggling with my HTPC for years).
I hope Brian and team spend a bit more love in this area. It is decent now, but could be awesome with a bit more effort.

removing icons on the main menu can only be achieved by changing the template's xml i think.
As you said, dynamic filters can't be done on a dune as MM currently uses the static "dune_folder.txt" way of working. To be able to have dynamic filters/sorting/... would need to use a flash based interface. Currently there's only one solution like that, and it's less reliable than MM.
other solution is to use the iOS app which is able to sort/filter before launching a movie on your dune. But unfortunately, there's currently no TV series support, but we all hope it will be available in a future update ;)

Would adding a watched / not watched be one of the dynamic filters that arent possible?

Yes. In fact you could have something similar, but it would need a manual intervention of some kind, making it not really interesting to run (you could use a "watched" category for the same result)
