Now that it is possible, even easy, to obtain and include subtitles I decided to us the filter to query my library and see what movies need to be so updated. Unfortunately the query listed about 100 of my 1500 movies and when I tried playing some to confirm their needs I found that they have perfectly working subtitles. I can update the profile manually and the filter then works as it should. Is MyMovies relying on a valid profile or is it reading the DVD file structure to set the flags appropriately?

The "Subtitles" functionality have no relation at all to downloaded subtitles to your file/folder structure if that is what you mean by obtaining subtitles. Subtitle filtering relates to the meta-data on the profiles specifically. It is not reading anything from your folder structure in this relation.
